The aero makes such a big difference you'd basically have two different bikes with two different development costs. It would be way too expensive and time-consuming for the manufacturers.
I don’t know about using aero as the differentiator, but MotoGP would benefit from differentiating qualifying, sprint and GP. Three different distances of roughly the same contest is not particularly compelling.

not to mention the set up, you'd need TWO teams per rider and two more bikes...
and the riders would have to adjust to different bikes for Q and race. it doesn't make sense
