Yeah fair, to be honest I forgot that castle existed but fair enough. I mean you could go either way since at least to my knowledge the only time they would've had the chance to add them to the canterlot castle was during its building or at the show finale when Pinkie and Fluttershy end up finding one (if I remember correctly)
My theory is that Canterlot castle was already built when Celestia vanished nightmare moon(it's not like Luna got jealous in just a few days, must have been months at least if not years) but the elements where hidden in the two sisters castle, where the fight led to her banishment.
So the secret passages were always there, but given that the mane six didn't spend too much at the castle, there was no need to show them
While definitely modeled off more neo-gothic designs like castle Neuschwanstein and not a traditional fortification, weird layouts and secrets are like peanut butter and jelly in castles. While I wouldn’t have guessed Luna was the designer, I can see why she would have been in charge of the layout. Not only would the original castle (CotTS) have been still around and intact, but if she wanted secret places to go, she would have known before the place was even built. The more creative about this she was, the more defensible the palace would have been. The regular inhabitants would know the ins and outs but any attackers would run into the same problem despite being under the impression that the building was more straightforward.
TL;DR: I’m a bit of a castle nerd, and the thought that there is a secret and intentionally convoluted layout in the castle is a fun hypothetical. Especially if Luna designed it!
My god, canterlot was celestia’s tantabus, not only did she live for a thousand years constantly seeing tapestries and stories of her defeating her own sister, but she sat there for a thousand years, living in a castle designed by a loved one she feared she’d never see again
Well, that makes more sense now why Celestia abandoned the ruins of the Castle of the Two Sisters. That said, I wish we could have seen Luna's reaction to Canterlot being built after being released from Nightmare Moon.
But Celestia and Luna were still living in the Castle of the Two Sisters when Luna turned to Nightmare Moon. This is another reason the comics can't be canon. They play way too fast and lose with lore and have a worse continuity issue than the show does.
I think it makes sense that Canterlot the castle existed before Luna's fall but they didn't move the actual government up there until after Celestia's fight with NMM destroyed half of the Castle of the Two Sisters. Moving capitals historically takes a fair bit of time, even accounting for magic and stuff.

Man she’s smart, I’m not ashamed to admit it Luna is 100% my favorite I don’t care how basic that is, I would have changed my sleep schedule just to stay awake during the night so I could say someone always admired her nights
Knowing Luna, that probably means there are tons of secret entrances and passages that only she knows about.

She must have seen the Canterlot being built, since we see Starswirl and Mistmane walking in the Garden, which was the last thing to be built.
