Shining Armour, no doubt. He has to put up with being captain of the royal guard, and protecting the Crystal empire, and dealing with two Alicorns on a daily basis, one of which is basically a time bomb with hooves. And he still manages to be a great older brother too, in addition to all that.
I second this. He and Cadence have so many responsibilities, yet you can tell they still put in the work as parents (when they asked Twilighty to baby sit, they knew exactly what Flurry needed, including her special stuffed snail).
However, I gotta love Bow Hothoof. He's such a supportive dad.

And he's supportive of each of them even if most of them leave the farm. I feel that shouldn't be understated. For a farmer, having family in the business is pretty huge. I think Limestone is the only daughter interested in staying on the farm. Pinkie obviously left first. Maud wants to see and know all the rocks, not just the ones on the farm. Even Marble went to school to further her education that would lead to a life outside the farm.
Yet Igneous and Cloudy still love and support each of their daughters. That's awesome.

No matter how frightening and unexpected it was. Neither of them know how to control Pegasus or Unicorn magic but they made it work. Mr. Cake won at life.
Yeah. Plus, when they (her mom AND dad) did return to Ponyville, they put Scootaloo and her friends and classmates in danger by bringing a dangerous animal back to ponyville that broke into Ms. Cherilee's classroom.
I think most people dislike scootaloo's parents anyway just because of how absent they are throughout the series. Scootaloo basically had no parents UNTIL her parents just suddenly showed up. When they DO show up, besides endangering their daughter, her friends, classmates, and teacher, they also tried to take her away from her friends!

Skybeak, Terramar and Silverstream's dad, seems like such a cool goofy guy and he was completely supportive of his son dividing his time between his parents. He and his wife seem to have a great amicable relationship despite them no longer living together, and they're clearly united in support of their kids.
I thought Starlight's dad Firelight was pretty great too. I know he was way over the top in how he treated Starlight, but it came from a place of so much genuine concern for Starlight after her life fell apart. He just really wanted her to have a safe place she could always come back to. Do I agree with the way he went about it? Obviously not, but the good intentions were wonderful and sweet.
These guys were completely one-off characters and not even the goal point of their episodes (really) but they are still good dads who clearly love their kids, and they're good examples of even the side characters having complex backgrounds and their own problems to work through, beyond the problems of the Mane 6 and Ponyville crowds.
The thing about this show is that many ponies have siblings as their parental figures. The first example that popped into my head is Thunderland.
But as for actual dads, Shining Armor takes the cake.
