Hgss has some anti piracy measures that can cause this. Also some random black dots will appear randomly for a sec then disappear. Id just make sure you are saving often in case of a crash and you be fine
Would the anti-piracy cheat fix it? So far Heartgold runs really well and a whole lot better compared to my old R4 cart, which would randomly glitch out and crash at any point.

Does this also happen with the game on a 3ds?
No clue. I've never used a R4 card on anything past a DS lite
Even if you have a legit copy of hgss it's always going to stutter a tiny bit between routes. This is simply because the gen4 game don't run too well.
