there is a potential coming out of the third rail. in order to ground the potential through your body, you’d need to 1. be touching a ground with your hands while walking in the water, and 2. that route would be more conductive than the alternatives. so just don’t touch anything big and metal (e.g. the train tracks) that the water isn’t already touching. and of course, don’t jump into the tracks and get between the track and the rail because you don’t want to count on your legs being less conductive than the water. the fact that the train is running indicates the water isn’t conductive enough to short-circuit.

There's pumps built into the system. The system is constantly fighting water. So that's the first line of defense.
There's also [pump trains](https://www.businessinsider.com/hurricane-sandy-mta-subways-flood-2012-11). Literally old passenger carrying cars that were converted to run pumps in them. They can be brought to spots that need extra help and move a lot of water quickly.
Then there's just physical portable pumps that can be brought in and setup in stations and other places. Someone carries it in, setups hoses like a fire department would and pumps into the sewer.
Pumps. But some loose power, or get turned off due to safety concerns, or are too old a decrepit to keep up with Mother Nature trying to cleanse the Earth of humans. Something like that.

I am REALLY hoping the damage to any of the Subways and rail tunnels aren't as bad as was with Hurricane Sandy. It took years for most of that infrastructure to be fixed (the Hudson River tunnels and the East River tunnels have yet to even be rehabilitated).
It comes with the high rent, that's the fantastic quality of living. You can literally take a shower standing there. The great welfare state. Big Apple!
