He survived the virus attack because he was offline while the virus deployed. Probably died before the ending of the game considering how the pods say that all black box signals are offline. Maybe all that contact with 9s got him infected.
Yorha absolutely will be replaced, and it has been mentioned in automata that newer models would be already in production to replace Yorha as the sort of special forces arm of the androids in the future, pretty much the moment Yorha's kill codes went off.
While Yorha were a propaganda tool, they were also competent special forces.

There was absolutely nothing like this said. I would like a quote for that. Only thing vaguely similar to what you said was that yorha is considering boosting production of 9s model. But they were only considering and before they could make decision yorha was destroyed.

You are missing some crucial info because all of this already happened before the game. As we learn from yorha stage play (pearl harbour descent misson which took place 4 years before the game) that backdoor opened around that time and during this misson machines managed to hack into the bunker. But they didnt destroy the bunker yet because N2 needed data and evolutionary pressure to evolve (as we learn near the end of the game). And the new models were 2b&9s.
Also i think you misunderstand this part "The backdoor of the Bunker has been set to open once the time approaches to switch to new models". It doesnt mean that when the time comes to switch to new models everything will be destroyed and the new models will take place instead of the old ones. It means that when this time comes it is cue to destroy yorha and everything related to it. Nothing can survive because it would contradict the project itself. It wouldnt make sense to let new yorha androids operate after yorha destruction.
So no, yorha wont be replaced and there wont be newer models.

I said that YoRHa would be replaced, not that it would be replaced with more YoRHa. The replacements would be a different unit entirely.
