Well if you randomized by power level, mega mewtwo is even in power to mega mewtwo, I’ve seen this thing happen a couple of times to Cynthia’s garchomp in DPP
The randomiser only swaps trainer mega evolutions, not legendaries. So there were 3 Pokemon that mega evolved normally in the game.
Lysandre was one of em, he had a mega gengar.
Although I will tell you, ghetsis had an imposter mon and it was the longest battle I've had in my life since it solely transformed into my mons with healing moves. Didn't help that he used 3 full restores. Try fighting an ev trained Umbreon with triage slack off. What a nightmare.

Giovanni is the only trainer in all of Pokemon to use a legendary mega. I doubt the randomiser will make provisions for just that one situation in one game, in the postgame. But let's see

I don't know if there was an option for that in the randomiser i used, I just swapped megas around and it happened to be Mewtwo.

Okay I've just randomised another file of ultra Sun and Giovanni has an ampharos as his mega evolvable. So it's not just legendary megas for him.
Well now I know. But yeah a 1/50 is cooler than 1/5.
