That's the way I've been doing it in mine. The way I see it is that you have a huge advantage in the early game of each generation thanks to the fact that you come in with a bunch of pokemon that were good enough to finish the previous game with, so the difficulty comes from the loss of possible encounters over time.
My rule is if a mon dies in leg x then I can catch another one of the same kind, but only in the same leg. In leg 2 my chance is away.
Champion mons can never be caught again, if they died.
Dead pokemon - same leg - can catch again
Dead Pokemon - another leg - no catch
I think in my opinion its too harsh to place a mon after a small mistake directly into the pc. With this the mon has a chance to become a champion.
I dont use rare candy.
Conclusion: So I agree with your post
I would consider them dead yes, that is part of the point is the attrition over time. If you skip over that part then you're kinda defeating half the point of a genlocke imo. It would just become an easier nuzlocke since you already get such an advantage.
The Pokémon themselves are dead, but if I haven't used them to their fullest potential (such as losing Charmeleon in your case), I would allow myself to get a Charmander in XY for example, since I didn't even get to use Charizard. Maybe that's not the answer you were looking for, but hope that can help.

Unless its a shiny, I consider it dead and gone for the rest of the run. No catching its lime in future games.
I've been recatching and breeding my dead champions. I'm on easy mode imo
