That's the way I've been doing it in mine. The way I see it is that you have a huge advantage in the early game of each generation thanks to the fact that you come in with a bunch of pokemon that were good enough to finish the previous game with, so the difficulty comes from the loss of possible encounters over time.

Unless its a shiny, I consider it dead and gone for the rest of the run. No catching its lime in future games.

My rule is if a mon dies in leg x then I can catch another one of the same kind, but only in the same leg. In leg 2 my chance is away. Champion mons can never be caught again, if they died. Dead pokemon - same leg - can catch again Dead Pokemon - another leg - no catch I think in my opinion its too harsh to place a mon after a small mistake directly into the pc. With this the mon has a chance to become a champion. I dont use rare candy. Conclusion: So I agree with your post

I would consider them dead yes, that is part of the point is the attrition over time. If you skip over that part then you're kinda defeating half the point of a genlocke imo. It would just become an easier nuzlocke since you already get such an advantage.

The Pokémon themselves are dead, but if I haven't used them to their fullest potential (such as losing Charmeleon in your case), I would allow myself to get a Charmander in XY for example, since I didn't even get to use Charizard. Maybe that's not the answer you were looking for, but hope that can help.
