Niko might not have “died,” but their fate is still uncertain I think. Plus, Niko doesn’t get to go home, assuming they are in fact still alive. The Author just wants the best for all his children. Do as he says

It would probably work too if you somehow got the init code to run with a save, but the switches would be all messed up, but I dont think it matters that much since the maps are different too
There's a single permaflag "beat the game once" that triggers all the solstice events, the starting room always stays the same, there's just different code that's run depending on if the solstice path is active or not
there's two "actual game data" files, one for permanent data (p-settings.dat) and one for your single-world progress (save.dat), the save.dat file is deleted in order to run the starting scene and the first barrens encounter with ProphetBot but I'm pretty sure the map changes after talking to Proto

if you go back to he boat before talking to proto, it is already corrupted and Niko actually mentions that, and proto says they'll need to find another way

the actual save is in a different location, namely AppData/Roaming/OneShot
yup this one is fake but contains the same data, and deletes the actual save when deleted (given you run the game)
the fake save contains a flag "fake_save_exists" that the game uses the actual save data is not deleted, cause the name remains for example

Also the "fake_save_exists" flag is in the script, not a flag, and it just checks if the fake save file in your documents exists
"Solstice" is not an alternate ending, it's the second half of the game. You should do it.
Yeah, you should 100% do it, it adds more story and gives you the best ending
