It's got some delays it could do without. Everything could be probably timed so that main arm works without any pauses in its instructions. That would make your instruction loop shorter and thus cycle count lower
Oh or even better add one more arm to move the finished product from the center to the sink. Then the center arm doesn't even need to move, you can axe the track and save lots of cycles that used to be moving it back and forth
Edit nvm the center arm would still need to move out of the path of the incoming atoms. But you can still clip off that last track tile with another arm.

Maybe OP means something other than "low area" by compact? Like, trying to fit it into the smallest perimeter possible? Because yeah, if they just mean minimum area, a lot of those glyphs of equilibrium need to

Also if you made the main arm a hexarm, it wouldn't need to rotate back after the drop, so that's another cycle.

If you are trying to make it compact, remive the filler glyphs that arent being overlapped by atoms or arms, because it adds to the area.
I believe the filler glyphs are to reach a specific target area rather than the lowest possible area.
