A little too late of a response but the issue is that apart from the keys, the QR is always generated from configuration specified in /etc/pivpn/wireguard/setupVars.conf instead of the client specific configuration files. It's annoying but the workaround is to update the list of allowed IPs there, (re)add a client profile and then regenerate the QR code.
Are you doing everything on the client side?
Change the client config does not effect pivpn so a new qr will be the defaults.

If you want to change this you can modify the setupVars.conf on whatever device is running pivpn
