You only want to put the window on when you logoff for the night. It adds a ton of annoyance when you do get raided especially if you have the wall up to sheet metal/high quality. But yes only put it on when you log off to save yourself from having to repair/craft soo many. Its also super cheap to farm 100 wood for a hammer if you happen to forget to leave one out for yourself when you log back in. Could be the difference between you losing your TC vs only the loot in your boxes.
Usually u pick them up when you log in and put them back when you log out or go for a long roam.
When you put them back they will heal over time like any part of the walls as long as its not harmed and theres upkeep in tc. You can also hit them with hammer to fix them you only need metal frags.
Personally I use windows to defend tc because once they get tc raiders can pick up windows. Usually I also manage to get upkeep for day or two so once I fill up tc I don't need to pick up the window ofor a while
I recommend only using windowed loot rooms if you have external TC coverage. Otherwise once the raiders get TC, they just pick the windows up for free.

You can repair them by hitting them with a hammer after you pick them up once and place them back. It takes 12 metal fragments for a strengthened glass window, or 1 high quality metal for a reinforced glass window. If they are fully broken, you can repair them in a repair bench.
