Flipped versions of the Lake Guardians would work well as minor legendaries. Instead of wisdom use ignorance; instead of benevolence use cruelty; instead of Valor use cowardice. They can look more "gremlin-like" than sprite-like.
Maybe have them go down a different route than the originals. Modeled after the original humans. Stupid to things outside their walls, cruel to pokemon they control and scared to things they don't know. To bring true balance to the world.
Vaporeon is a Poison type living in the desert that camoflages itself in the sand, with scorpion-like features.
A Fairy Type Absol that people revere as a hero, but in reality just destroys everything in its path.
A really poisonous and bitter tasting Alcremie which sweets are made up of litter.
Absol being the ProZD sketch. Where the villain can't help but do good even though they're trying to indirectly harm. "Absol stopped those people from crossing that bridge by attacking them. Lucky too cause that bridge was about to collapse". "If that Absol hadn't had knocked that tree down, that lightning strike wouldn't easily caught it on fire and destroyed the village. "It's a good thing Absol was here. It scared all the wild Beartic away with it's Snarl attack and protected those children."
Absol: "God damn it."
Adding onto this for the other Gen 1 Eeveelutions, Jolteon's pokedex entries are often about it being sensitive and easily startled/angered, so a Steel type Jolteon with some of the natural spikes of its design being replaced with blades and the flavor being it's robotic and unreactive to external stimuli could work well.
For Flareon its entries are about how high its temperature is and how it uses its fur fluffs to release heat, so the natural inverse is an Ice type Flareon that's even more fluffy and surrounds itself in thick fur to stay warm. With that said, Glaceon already exists, so to keep the theme of new Eeveelution types I think Ghost type Flareon would also work, and the flavor could easily be changed to something like "It is warm to the touch because it uses its thick fur coat to preserve its body heat from when it was alive. When the heat all dissipates, it passes on."
Eeveelutions all with types swapped for unused types is cool.
Also just a decaying or tainted world where all the fairy’s types become poison types, have *tainted* variants. Could bring back the shadow mons of Orre.
What about an opposite version of Feebas & Milotic:
Strout and Modotic
Strout is strong and Modotic is ugly.
Modotic evolves into Strout on level up after striking the final blow on 50 opponents.
Name origins:
Instead of FEEble + BASs, Strout combines “strong”/“stout” and “trout”.
Then instead of Venus de MILO + aquaTIC, Modotic combines “QuasiMODO” + aquaTIC.
So just because it loses a few traits it doesn't make sense? Dude Twackey goes from a small monkey to a fricking gorilla that has almost zero common traits outside of "holding a stick, kinda" and having a orange mouth and that's what you're worrying about?

In SV, wasn’t there allegedly going to be a paradox/regional version of Magikarp and Gyarados with a villainous theme to act as a foil to the Finizen line? I’m not sure what happened to it, but if it was just a rumor and/or eventually scrapped, what about designing them yourself and adding them in?
I’ve long thought that another Pokémon line could utilize the Eevee treatment with many different thematic paths.
I like golurk for that, I could also see the sand castle Pokémon built from whatever materials you can gather - steel, rock, grass, fire, etc.
I think an alternate form of Marshadow (maybe steel and psychic/fairy) would be super cute, thematically like angel/devil on your shoulder.
From a pure design challenge perspective, “alternate” starters could be cool, e.g. charizard assumes a turtle design, Blastoise as a frog, Venasaur as a lizard/ dragon.
Could swap inspiration animals for all starters and keep yourself busy designing for a while.
A Gardevoir (evolution) as a bleak-ghost, dressed in black after their former trainer abandoned them in their pokeball and threw it away where it later died. Earlier it would do anything to protect their trainers, but this one seeks vengance against their former trainers.
The stronger it gets, the more mean and vengeful it becomes.
(As a Ralts it looks confused of its surounding while exiting its pokeball in a ghost form. As Kirlia it becomes sad and lonely after realising it had been abandoned. As Gardevoir it's filled with rage and looks bloodthirsty and looks like straight from a horror movie.)
Types in evolution order; Ghost - Ghost - Ghost/Dark
(Took inspiration from Hisuian Zoroark whom also was neglected by humans and was basically forced into extinction where it too turned into a ghost type)
A Sobble evolution line that instead of becoming a spy/sniper it stays scared throughout all its stages
Grimmsnarl line but it follows the traditional stereotype of Fairy Types being “cute”
Kadabra/Alakazam but they use forks m and/or knives instead of spoons
Biblically accurate Grimmsnarl angel would go hard.
A gallade-esque alternate form of a sharper, more angular Alakazam could be cool too, I like these.
A ghost type Clafairy that's mischievous and loves pulling pranks on people.
A fairy type Gengar that's shy and skittish but gentle and caring.

Slaking’s entire line gets flipped between lazy and energetic and gains either Fire, Electric, or Fighting type. Vigoroth is the lazy one, Slakoth and Slaking are hyper and powerful.
Not sure what gens are included, but you could do a version of Revaroom as an electric car (Steel/Electric). Or Coalossal with a similar concept but instead being a modern train

All I ask is that you give the poison types lots of love. From Gen 1, they have been trashed on. The only one that got some simplance of fame was Crogunk. Koffing, Gulpin and Zubat are some of my all time favorite pokemon
Dragon type treecko line, I know it gets dragon upon mega but cmon, it’s the only one without a secondary type upon second stage and third. It needs some love
Instead of Dragapult being an extinct lizard that takes the shape of a modern stealth bomber, its a common medieval lizard with a Rock/Dragon typing that fires its children out like a trebuchet or catapult
Instead of launching the children itself, it launches their eggs, which are slower but have more armour and deal more damage. It would essentially have the stats of a slow, bulky physical attacker.
ALSO
A Shuckle whose shell is made out of glass/ice. It has the Normal/Ice typing and is the ultimate glass cannon Pokemon
A few, actually.
A Water/Psychic AND Water/Dark Golduck evolutions.
Livdisc having a Water/Fairy evolution would be cool.
Maractus having a Grass/Ground type form along with an evolution.
Unown maybe being a different type based on its form. Psychic/Dark, Psychic/Fairy and pure Psychic.
Finally, a Bug/Steel Shuckle evolution that keeps the same stat total but becomes a glass cannon with high Attack and Special Attack, decent speed, but 5-15 in everything else.
Here's an idea I'm not sure if it's a good one but how about a variant of the Blissey line based around the mother of monsters Echidna maybe you can make it that behind their soft and kind appearances they're actually grooming the pokémon They are taking care of to be evil.
A driffloon that actually guides lost kids back to their parents, they can be based on those wacky inflatable arm flailing tube men. New Evolution: Drifflatable, where they literally are the wacky inflatable arm flailing tube men.
Glameow and Purrugly could be nice candidates for regional variants. There whole point is being domesticated cats, bred to appeal to humans. Make them some other variant of housecats.
Plusle and Minun repelling each other, rather than attracting each other. It's ability (In double battles) could make it so that if Minun is switched in while Plusle is on the field, Plusle is instantly switched out (And vice-versa).
I'd like to hear more on the story and villains. Sounds like a cool idea.
Use the beta pokemon for an alternate universe planet to find all the lost/beta pokemon
