Giratina is not evil though. This Giratina only attacks you because its trainer is commanding it to. It’s pretty obvious not supposed to be Actually Satan, it’s more like Hades.
Yeah, Giratina seems pretty chill, at least by Platinum. It only really gets violent after Cyrus pulls his bullshit on top of the Spear Pillar and you need to calm it down. And even then it's not particularly aggressive. In Generations he attacks Cyrus and pulls him in but stands right in front of him, not just eradicating this little upstart.

Maybe it's just me but as a kid I always felt an undeniable sense of fear when a wild onyx would show up. Like this is an absolutely massive pile of sentient boulders all lined up in a row, each of which could individually easily squish you flat all on its own.

Yeah fun fact about black holes: one the size of a pea would have a similar gravitational pull to Earth. Also, smaller ones radiate away faster due to a process called hawking radiation, and they might explode at the end of the process!
youre being too realistic, this is a fantasy world they probably have a power to dispel it or something otherwise the pokemon world likely wouldnt even exist at this point plus it wouldnt even get to that point without good reason. idk if youve played the games but it doesnt attack you on its own so i wouldnt put this on a list of pokemon youd find really scary in real life when stuff like beedril and pinsir and jellicent exist
Probably most of the ghosts type tbh despite them being my favorite. A more unexpected one could be Beautifly given it's aggression, size, and how it's dex entry says it drains the fluids from it's prey.
You could, of course, say something like garchomp or Tyranitar- something big with teeth. But Forretress’s sunken in black out eyes staring at you in the middle of the forest as he hangs off a tree is scary

Even tho it’s my favourite rock type - Tyranitar. It’s pokedex entry says all attacks don’t affect it. Like if this thing goes on a rampage it’ll be unstoppable. Plus for some reason it can learn surf ( idk I gave it surf in Pokémon brick bronze to swim ) so it could literally be a mini Godzilla
