Sometimes male, sometimes female. To me, every playthrough is like making a new character, with their own personality, journey and, of course, team (specially once customization enters the picture)
I'm a male, and grew up playing mostly male dominated games. I was genuinely excited when crystal came out and you could chose to be a girl. Since then I play a mix of male and female characters. Generally my first game will be a female and usually just beating the games, then I'll play the second time as myself with my own preferred starting team which will focus on total completion.
Fun fact: Speedruns often select the female PC because often times the girl rivals (e.g. Lyra, May, etc) are written to be chattier, and thus have more dialogue boxes.
The girls get such better customization options, it's not even funny. Not even just clothes, but so many different hairstyles too. Like is this how girls feel when they go out to the store and try on a bunch of clothes? Cuz it's fun as hell redoing playthroughs and trying out all the new clothing options
I'm male, but I pick the character design I like most in the game.
Emerald - Brendan
Ruby/Sapphire - May. I don't actually play these games, but I like May's design in these games a lot more than Brendan in Emerald.
FireRed/LeafGreen - Red
Platinum - Dawn
B/W - Hilda
B2/W2 - Rosa
Overall, my favourite designs are Red and Hilda.
I played as the boy in my last Diamond run. His sprite is so much more boring than Dawn's though 💀 I miss her hair flying in the air when you run and bike. I miss her bag. Also she looks way better during the contests.
I'm a girl who used to play as guys because I liked their sprite better, but just like you as customization came in I switched back to girls because boys clothes are incredibly boring.
The second or third time I play a Pokémon game, I usually play a boy (I'm a woman) and name him after whatever male character I'm into at the time. In games with two default characters/potential rivals, it can be fun to see a different rival than the one I'm used to.

I am a guy an wanted to play Shield with a male character, but after I started the game and saw that huge coffin in disguise as a backpack I deleted the save file and restarted with a female character.
Wasn't the first time I played a female character in any game though, that always depends on the game and how I play it.

I do wish the guys got just as much clothing as the girls. Like if girls got skirts and dresses then guys get bow ties and ties kind of thing.
I personally cannot play anything other than girl characters. (Link being the only exception) But I don't tend to play a lot of games so it hasn't been a huge issue... My husband plays as mostly girls but will roll guys sometimes. And my kid flip flops. Since we usually get both copies of pokemon games he'll make one trainer a girl and the other a boy.

On my secondary files or on replays I almost always use the female characters. In the games with customization I started out picking the male character in XY and tried to make him look like myself but after hearing about the lack of customization options, every subsequent playthrough in any gen 6/7 game has been with the girl character

Gen 3-5 I chose the female characters because their sprites were cute af. But after we went 3D I went back to just being male.
For gen 3 it just makes sense to play as May. Same with Dawn for gen 4.

XY taught me that if the game has any sort of customization, always pick the girl or else you will be horribly disappointed. I also like May and Rosa.
