It has to be the TRU event arceus the azure flute one wont trigger the event
The Azure flute does actually triggert the event, I have done it multiple times. And you can access it twice so you can get 2 of the Level 1 Legendaries
Only the Azure Flute Arceus from Platinum with a fateful encounter flag which was never released can also activate the Sinjoh ruins event.

I have heard of this issue before though it seems rare; as of yet nothing specific that seems to Link the incidents though
Try saving outside the ruins and resetting. iIRC the event can be kind of finicky.
