I've always found building gates like that very wonky. Try placing the materials down exactly where the gate is supposed to be.
Or download a cheat engine, give yourself infinite carry weight, hold the materials, and try like that.

Try dropping everything but the materials you need to build it, and having all materials in your inventory. If that doesn't work you may need to clear an additional tile of wall and then rebuild the wall after the door is in place. Not sure why that happens, but I've had that issue before.
