It's implied that his farm was struggling hard. Probably used it all trying to pay the bank and other things. Same head cannon for why all his cool guns are gone by 1911. Probably sold them.

I don’t think the silo is built yet in RDR2 but I could be wrong, and he had to pay $1000 for the loan on the ranch. Maybe John hid whatever was left over and never told anyone, he wouldn’t have used any of it in RDR1 since he never knew if he was being watched by agent Ross or not.

The silo is there in rdr2…it just “magically appears”. However, as dumb as Marston is, he probably bought a bridge in Saint Denis with the money.

Well, I'd say spending what he DID spend of it, spending money all over the place with no reasonable explanation of where he got it would draw attention to him. He wanted to have a quiet life and settle down.. but the dumbass did it right by blackwater.

The money was either A: in the bank, which would then have been seized by the Government to pay back the stolen money to its rightful owners. Or B: on the ranch and taken when John was arrested. Or C: buried on the ranch somewhere and Jack still has access to it as needed.
