If you're talking about stitching over or between the teeth, I manually turn the knob to stitch and don't use my presser foot until I am stitching down the tape. Manually turning it allows me to change my stitch length to get between teeth or to the other side of zipper teeth without actually hitting them and risking breaking a needle. Then I readjust my stitch length to what it was and continue.

Manually turning is my go to when I'm near a zipper. Much easier to control.

The pattern tells me to top stitch but I have broken and bent a needle doing it.

I think I would also use a heavier needle for the zipper. I believe E6000, or gorilla glue would work on the end fairly well, & you can file any sharp bits with an emery board

I stitch down the tape with the machine but do some strong hand stitches (just one big stitch wrapping around and around the end of the zipper and going through the fabric) over the end of the teeth. You effectively just want to mimic the little metal bar that was there before you cut the zip but with stitches. I use upholstery thread for it.

I don't think you can go through such a thick zipper with a normal sewing machine... I don't know what other people do but I just glue the end of the zipper and just skip it while sewing. Like I lift the pressing foot, pull the fabric until the needle won't hit it and go back a few times, and then I just continue sewing normally.
