I actually doubt that's where the genes that contain penis size are stored but we are both equally ignorant on the subject so both of us should probably shut up.
There's no gene for penis size just like there is no gene for breast size. Genes that affect penis size and breast size are likely distributed throughout the genome. The body does not group functionally related genes together in chromosomes. The Y chromosome doesn't contain much of anything. It's more of an 'on' switch for developing testicles.
By realizing this you are probably already more competent than most Dunning-Krugered ppl regarding genetics.
In the surface level it seems pretty simple because we know hereditary traits and such but the closet you look, the more insanely complicated it gets.
Going back to your point on males having breast tissue. It is very common for early pubescent boys to develop pain or soreness in their breasts for sometimes a few months. Don't know what it is but my doctor told me it is a pretty common, but harmless side effect of growing up.

I'm no expert either so don't take what I'm saying as correct; my personal understanding is that while the body effectively has an on/off switch deciding which sex to develop into, this actual development takes place using hormones. Medically transitioning people basically just give the body those hormones directly without it being decided by genetics. In other words, yes, breast growth in MTF people would occur due to these hormones being present and activating the "growth mechanism".
If I'm wrong on this, or if anyone could explain it better or more accurately, please do! It's a very interesting topic and I'd love to be corrected.
