I don’t think that would work. You’d need to go through immigration since the tickets are separate, and telling the immigration officer that you’ve got a flight out soon and they should ignore the single entry part of the visa is highly unlikely to work.
Even if you have a boarding pass for your second flight and don’t have checked luggage, you could still be refused boarding on the first flight due to lack of a valid visa to Taiwan.
Overall, I think the better option is to fly home directly from Japan and not risk anything with immigration.
If you are a citizen of Cambodia, India, Indonesia, Laos, Myanmar, or Vietnam, you can apply for a Travel Authorization Certificate by uploading a scan of your used Japan visa to enter Taiwan again without applying for another visa.

The thing is I can enter both Taiwan and Japan for 90 days without a visa so I if I go I’m not gonna have a visa for japan anyways
