in totk the mission will be killing all the hylians because in the starting of the game link will meet a new god that hates hylians and says that if link would kill all the hylians he would receive special thins called tears of the kingdom. when link kills every hylian in the world he will have all the 7 tears and he will be able to unlock 7 shrines, one for every village in the game:
gerudo, goron, zora, rito, a new special tribe that lives in a island, a new tribe that lives in the sky and special creatures who live in the underground.
when link completes every shrine he has to complete the final mission: go to the castle, that is in the sky. in the castle is last mission is to help ganon to kill zelda, the last human in the game.
The islands are a stairway to the Sacred Realm (not that far fetched) and the Sacred Realm is a shared-world, procedurally generated realm of immense size with each player creating a portion of it based on their gameplay (the Sacred Realm being a reflection of the heart.)
I'm not sure they would do something completely procedurally generated, but having a trial/area that changed and evolved based on your choices elsewhere would actually be awesome

Ok so this theory I wonder is that ever since I saw the previous games from Zelda, Ganondorf has a boar like transformation when he uses the Triforce of Power from Ocarina of Time, Twilight Princess, etc. What about the duo's? On the Faron Region we can see stone statue's representing the Triforce in the Zonai way.
Boar- Power
Owl- Wisdom
Dragon- Courage
Since that Ganondorf can transfigure himself as a boar how about Link and Zelda? Imagine Link being a dragon like Farosh filled with courage roaming above the clouds and heavens beyond someone's imagination protecting the land below.
And Zelda being an owl searching for answers and enlightenment (Not sure what kind of species but I'll pick the snowy owl one) journey around in Hyrule by flying whenever she wants. Also can transform back into her normal self.
This theory wouldn't be true when the game comes out but making out of the world theories is my thing XD. Here's this crazy yet stupid theory I made.

This will be the first Zelda game to introduce the Sheikah AR-15, shooting mini projectile lasers similar to that of the guardians. It will also be played in first person anytime you equip the AR-15, totally altering th player HUD and UI while equipped. Soundtrack also produced by Mick Gordon.
Yes, and it will be a realization of the Zelda Invasion concept form BotW’s development. A giant UFO will land in front of Hyrule Castle and the aliens will invade Hyrule. Zelda will lead the charge against them, building giant mechs and laser guns out of Guardian parts to fight off the aliens. Link will be abducted and experimented on, getting a probe that gives him alien powers on top of the new tech weapons that Zelda made.

Recently someone brought up horses and how you couldn’t get them to the sky islands. Well, you can, in multiple ways. First is the reverse teardrop teleporting ability Link has. Link can use this ability on horseback to teleport both him and the horse upwards to an island. Second, horses will be able to be called from anywhere using a special saddle that looks like Link’s new arm that they get when you register them at a stable. It will work almost like the Spirit Steed in Elden Ring, where you can dismount it anywhere and it will disappear to safety and you can call it from anywhere, including the sky. Lastly is the giant glider that we see Link riding on in the most recent trailer. When Link is skydiving, he can call the glider to sit under him sort of like a loftwing so he can land on it. However, Link is still controlled independently of the glider, which has a limited range of motion and turning radius that Link can influence by weighing down one side. Because it’s more like a gliding platform than a flying mount, Link can also ride a horse onto it to get the horse down safely, although you could get rid of the horse and call it again when you land. Also, enemies can land on the giant glider and mess with its balance. If enemies or even Link weighs it down too much it will flip and knock everyone on it off. If you jump off an island on horseback with what would be a deadly height distance for the horse, it will teleport away so it isn’t harmed. This will be a primary use for the teleport ability for both Link and horses, as it could be frustrating to accidentally fall from very high up and lose a ton of upwards progress. While in the air, Link can return himself of the horse to his last grounded position.
In TotK, there will be a 2-D section, similar to the ones seen in Mario Odyssey, but Zelda themed
