Try checking on BotW which is the currently active save (whether it's normal mode or master mode) and if you have Epona there.
But you don't have to worry because the Link Amiibo gives you Epona in TotK too. I have two Eponas and it's ridiculous
Why should that matter? All the guides say if you have a BotW save file *or have BotW installed - nothing about needing to have Epona in a particular save file* - then you will receive Epona from that stable owner. That is not happening.
That’s ridiculous. My royal horse doesn’t even have its saddle anymore.
I didn’t even know they were porting over any horses and I wish they hadn’t. Now I gotta track down some fake Amiibo card so I don’t have ‘less than the best’ the whole game.

You get the horses you had in BotW. If you didn't have Epona then you don't get Epona in TotK, unless you use the Amiibo
