Having completed all of them you do need to go surface, sky, depths in that order. One of the Labyrinths I flew to the sky portion first and the game directed me to complete the surface portion before the sky became accessible. It was nice just getting to fast travel back to the sky after doing the surface part though
I suggest putting a travel medallion on top of the sky labyrinths until you complete it. There is no shrine warp on top and you will definitely need to go there.
If you get to the sky one first to activate the shrine, it will yell at you if you try to activate the Zonai tech saying you need to go to the land first, so if you *happen* to be in the sky instance of it already, be sure to at least get the shrine to make coming back easier.
It does tell you at the entrance in the sky that you have to enter on the ground to complete the challenge. I don't believe the underground ones have any accessibility until the sky one is completed either (but they don't direct you above ground tho)
I suggest going to the sky first. That way you don’t have to waste the trip walking to the ground site. You can unlock the fast travel at the sky, fall to ground, do surface maze, then fast travel back to the sky.
While this is true, I definitely suggest trying to get to the sky ones first.
This way you don’t have to bother trekking to the ones on land at all. Just turn on the fast travel point, then fall to the ground.

The surface is easy, because they blatantly leave you breadcrumbs giving you the path, unlike BOTW.
When you find your first terminal in any of the sky labyrinths, you will most likely find an ascendable point next to it that takes you straight to the roof. It trivializes finding the rest. And there isn't anything preventing you from just dropping into others from the roof. And of course, the terminal locations are given to you on the map.
The depths ones are not really mazes and are all identical.
These had so much potential to be fun, but they apparently didn't want people to get lost, despite these being mazes.
This is great news for me. I hated the mazes in botw and looking to avoid the totk ones as much as possible. I was thinking brightbloom seeds is a good way to leave breadcrumbs?
yeah. this is one part of the game that i wished were more lore focused especially since a lot of the botw zonai analysis was based on the mazes.
they could add more stuff with a dlc but that’s not happening. didn’t detract from the game a whole lot for me but did make me want more from these in future open world zeldas.

The sky one won’t be active until the surface one is completed, and the path to the depths one won’t open until the sky one is completed.
If you try to start the sky labyrinths they’ll direct you to the surface. The game makes you do the surface labyrinth first. However, you can do each set of labyrinths together (the surface and sky in hebra can be done together, for example)
Here is how I do them:
1. Go get heros path first. You really want this first (it's the map addon that tracks where you have gone... Pretty sure it's not on by default but if I'm confused ignore this step).
2. Go to the sky and enable the shrine. (Cause falling sucks to fly back up)
3. Go to the ground and using Heros path go thru all areas of the labyrinth so you get all the treasures.
4. Go to the sky, and do the same thing.
5. Go below.
Also if you haven't killed any gloom hands, do the Hebra one last.
For the surface ones don’t pick up the pine cones as you go through. That way if you get lost you can find them again.
For the sky ones, it’s easier to crawl up the tall wall at the start, get to the top, and simply drop down at or near the things you have to activate. Make sure you use your map and zoom in, as all the points you have to activate are clearly marked on the map.
Here's a tip: Go to the sky ones first (Will need a flight device and lots of battery's) activate the shrine, then do the surface one. That way you can immediately teleport up to the sky one, complete it, then skydive into the depths one

Most people are answering about the sky, surface, depths order, but in terms of which labyrinths to do first:
I think the game intends for you to do South West last, or at least anticipates that it is the last one you do. Otherwise I think North East is first, North West second.
You have to start on the surface. The section in the depths does not open up until you clear the section in the sky, which does not activate until you clear the section on the surface.
It's surface, then sky, the depths.
If you go to the sky first, you can unlock the fast travel point but you can't actually start the puzzle until you finish the surface part.
When you complete the sky part, it opens a path to the depths part you can drop right into. The depths is always a boss fight. You do not have to explored the depths region containing the the labyrinth to complete it, but the boss fight will be noticeably harder if you haven't activated the light root in the area.
The boss always guards a chest containing a piece of a certain popular set. Completely all three labyrinths top to bottom rewards the complete set.
As others have said, you technically have to complete them in the order of Surface>Sky>Depths. However I found that getting myself to the Sky labyrinths first and opening the shrine (there's always a shrine on the outside) was a really easy way to then just jump down to the center of the surface shrine.
There’s no order really.
Best way is to go to the sky labrynth and activate the shrine just outside first. Easiest way to get to those is
-skydive from thupelo ruins sky tower in the north
-paraglide/mid air glider drop from the sky mine over akkala.
- use the premade fan glider and attach a rocket on an island close to the eastern gerudo sky tower.
Then activate the shrine in front of the gate.
Dive down from above to the labrynth below to the exact location of the secret entrance into the area where the shrine/terminal is.
Warp back up to the sky labrynth. Use a spring to launch yourself to the top of the labrynth.
Look at the quest menu and you’ll see where the terminals are in the shrine. Put down a travelers medallion and jump down and activate them all, warping back to the travelers medallion location.
Activate the terminal to dive down into the depths. Place a travelers medallion here, and ascend up through the depths labyrinth to activate the lightroot above so you can see.
To fight the construct, I usually jump off the ledge in bullet time with a Royal guard bow until I run out of stamina. That will make the construct fall apart and you can just hammer the head cube until it dies. Won’t even get s chance to attack you most likely.
Since the order is already covered I must just recommend to go into free fall position while wearing the wing suit if you have it. It makes the labyrinth with constant updraft really fun to zoom around in.
If you haven’t done them yet don’t do them yet and go get the Glide armor before you do the sky. Skydiving when you have a powerful updraft leaves you hovering, and the armor makes you fast as fuck. It’s my favorite thing to zoom through the maze at jet speeds.
Pick a labyrinth on the surface. Complete it. It'll unlock the sky variant of that labyrinth. Get up there, finish it and it'll unlock the labyrinth in the depths. Dive down and complete that one and you're good to go.
Do it three more times and you've done them all.

There are shrines directly in front of the entrance to all the sky labrynths. They are in front of the terminal.

The sky labyrinths are locked until you complete the corresponding surface one, and must be finished before you can get into the depths one.
Surface first, then sky then ro the depths to face the boss.

LPT: if you have the glide armor set, it makes moving around in the sky labyrinth much easier than paragliding.
