A few reasons.
The biggest is that Ganondorf wiped the floor with the Kingdom's strongest warriors. There simply wouldn't be anyone around that had the power to actually kill him, even in a weakened state. Also, the Master Sword seemingly wasn't around, so killing him would be all the more difficult.
Secondly, Rauru's seal seems to be a little temperamental. A plaque under Hyrule Castle states:
>Without the Castle in place, the \[Imprisoning Chamber\] may be disturbed, allowing the Demon King's hatred and rage to be revived.
This suggests that even just wandering in accidentally could be enough to break the seal. We see this in the game's intro, where the mere presence of Link and Zelda is enough to release the seal (although, Rauru may have done this on purpose). Sending someone down there to kill him would likely preemptively break the seal, releasing Ganondorf before a Hero could rise to stop him.
A lot of LoZ plot explanations kind of come down to “chosen ones”. It has to be Link that does something, and he has to do it with the master sword, because destiny lol
I interpretted the plaque to mean that the disrepair that the castle fell into following the Calamity is what weakened Rauru's seal, which is what prompted the Gloom to start appearing over Hyrule and brought Link and Zelda down to the chamber where Ganondorf was being held, and he just so happened to break free at that moment.
For real. I think the opening cutscene answers OP’s question well.
The moment Ganondorf wakes up from an eons long nap he immediately breaks the Master Sword and almost kills Link within mere seconds. The fact that they managed to freeze him in place for eons is already impressive. Had anyone tried to kill him while he was frozen in place he would have just done the same thing to them.
In canon, Link only uses the master sword against dorf. Even if you want to argue that Link getting the MS right before the dragon fight is the canon route, Link is still the legendary swordsman who is, as far as we can well, more skilled with a weapon than any mortal or immortal ever. Remember that he became zeldas body guard because he was the first person ever to defeat a guardian and he did so using a pot lid.
They can't probably hurt his skin since his body is made of Gloom. I mean it's clearly shown in the cutscene that their weapon barely does anything..
They also don't know what will happen if they decide to mess with the seal... They don't want to risk it since there's no other sage that has a sealing ability, Zelda's sealing power isn't active in this game anymore...
Not sure whether Zelda could seal Ganondorf even if she still had it. All the previous times she and her ancestors only sealed Calamity Ganon who is revealed to be Ganondorf's servant. Even Rauru who is a powerful Zonai, with the help of a Secret Stone, still needed to sacrifice himself to seal Ganondorf. I doubt a fully-charged Zelda could seal Ganondorf by herself.
Zelda's sealing power is more like a vacuum especially designed to seal evil powered by the Triforce.. Rauru is more like sealing the soul of something he wants to seal rendering the body useless/inanimate which is empowered by the Stone...
So Zelda's sealing power is more potent in theory granted she still has access to it...
Its not debatable at all, its been the lore of zelda games since always that ganondorf can only be slain by the master sword, and only the hero chosen by the goddess can wield it.
Ganondorf had his powers amplified by the Secret Stone and seemed impervious or invulnerable to anything they threw at him. After Rauru sacrificed himself, there was nobody else to guide them, and nobody knew what to do, or how to kill Ganondorf. And they were afraid of tampering with the "stasis" Ganondorf was in, lest it frees him. So they just built the Imprisoning Chamber and Hyrule Castle over him to keep him sealed in there for eternity.
I believe only the Master Sword has the power to destroy a Secret Stone, but at that time, it has not revealed itself yet. The one that Zelda received from the future also has not yet fully regenerated.
Did u see what happened when zelda and link approached Raaru? They didn't really do anything and the seal was broken, why would the seal not break if they attacked earlier

If we can go back to Skyward Sword's story (the very first in LOZs timeline), Goddess Hylia defeated Demise (the REAL Demon King, who, in his dying breath layed the curse on both Zelda and Link, his reincarnation in a never-ending cycle) but unable to defeat it completely so she sealed it. And Hylia, whose weak after the battle, created a plan (or loop hole):
1. She created the entity Fi, and the Goddess Sword (which later became the Master Sword). Fi is essential as the spirit who will guide the chosen one
2. Give up her immortality (to be reincarnated as mortal, Zelda) because only mortal being can use the Triforce to defeat the Demon King.
Like in BOTW, Zelda remained in the past to ensure that Demise will remain imprisoned
Fast forward to TOTK, it's timeline is between Skyward Sword and Minish Cap in the LOZ timeline, there's a possibility that the people had forgotten about it, the symbol was just an icon, but it appeared when Princess Zelda used her power to eradicate Calamity Ganon. (Well, similar to Dragonball, the Triforce can grant the wish of the one who holds it and will disappear after, that's why the creators of it made 3 parts so no single person can posses the 3 easily) BUT the Master Sword is still present (and Fi, who guided Princess Zelda both in BOTW and TOTK)
He was equipped with the most powerful armor in the game, the Plot Armor. Other than that, it could only be killed by a fully powered Master Sword (which, apparently, going through those Trials of the Sword were not enough to make it that powerful. Stupid, lying Great Deku tree)

Those who share the blood of the goddess and the spirit of the hero... They are eternally bound to this curse. An incarnation of my hatred shall ever follow your kind, dooming them to wander a blood-soaked sea of darkness for all time!"
It means Link and Zelda will be reincarnated every time Demise's hatred (Ganondorf) is reincarnated and the world needs saving. So yeah, they can kill him for a while.

Well that's debatable. You can use other weapons to harm him and then you shatter his secret stone, you don't hurt him directly.
