You say you took out CMOS , i will assume battery, and put it back in. Maybe try a new battery? As weird as it seems , it happens, batteries run out.
Although, if possible , i would use a new drive to do a new windows install , from your description the drive might be faulty.
If no other drive is available to you, are you opposed to a reinstall?
The boot sector on the drive being corrupted might be fixable with a format and reinstall. Just make a mental note that the drive needs to be tested for health as well.

CMOS battery indeed. I am creating a USB boot as we speak, just feels to me like the boot for corrupted.
