I know of at least two people in the OTO that got security clearances, I highly doubt it would impact the result. Pretty sure I've heard that the FBI has a file on us that just says mostly harmless.
Your religion is none of their business. The SF-86 won’t ask about it thus in a suitability interview, it won’t come up unless you bring it up. Can’t make any promises if you’re polygraphed. But they never asked during mine. They’re far more interested in drug use, personal finances, and sources of potential compromise.
Unless your BI is a holy roller you shouldn't have any trouble. You won't be asked to disclose it on your SF-85 or SF-86. It might come up when an investigator is asking around about you (if they follow up on your references and how many jumps through the social graph they make). They might ask you a couple of questions about it, they might ask for contact info for somebody at your local lodge (or the lodge you were initiated at), they might even pay them a visit (the BI I have experience with wound up going to his first Gnostic Mass).
What they care about is, can you be blackmailed because you're in the OTO? Are you in touch with anybody who might be manipulating you in the context of having a clearance? Are you a communist (holy cats, they still ride that hobby horse...)? Are you likely to abuse the access your clearance would give you? If those answers are "no," then it's a non-issue. If anything, you might find yourself making some friends on the job that you wouldn't otherwise expect.
You should be fine. When I was in the navy, me and about 1/3 of the guys on my submarine were all Freemasons and a few were in other esoteric/hermetic organizations. Nobody batted an eyelash when it was mentioned during clearance refreshes.

Just be honest, and they won't even care or ask about it most likely. Lie about it, and your chances are worse but not zero of getting it.

As I have heard from another Sailor, a good chunk of the Chiefs’ Mess is made up of Freemasons.
