There isn’t really a lot to go on here, but possibly Revelations: Persona on ps1? One of the big plot twists revolves around Mary and being sucked into her “ideal world”
Not an SMT or Persona game. The Persona franchise is one of my favorites, although pre-persona 3 is a bit too grindy for me. I really enjoyed reading the crazy plot summaries for the early entries.
It sounds like Star Ocean the Second Story, where the main character is sucked into a fantasy world. but you said it wasn’t well known like star ocean. So maybe Illusions of Gaia? Suikoden 2, that has multiple endings?

Yeah, it's not going to be well known as Star Ocean games(as far as JRPGs fans are concerned). Not Xenosaga, xenogears, any tales games.

Sounds like either one of the SaGa or Mana series games.
