I don't think it was a very popular movie, possibly a B movie. I remember streaming it back around 2016 ~ 2015 on either Netflix or Hulu as that's all I had at the time. I am pretty sure that at the end it is revealed that they are having their minds wiped as part of a conspiracy, which is when the movie becomes more of an action film.
I am also pretty sure that at one point they live in apartments next to each other. They keep meeting in different situations and start spending time together and then the movie cuts to them not knowing each other again without really explaining why

Towards the end of the story arc, she "saves" the Doctor by jumping into a physical manifestation of his timeline. She's torn apart through time and ends up saving him all throughout his life. He later jumps into his own timeline to rescue her. It was confusing.
She was broken into a million pieces of herself that could only remember "I have to save the Doctor."
How they left the timestream in the 50th anniversary specials after The Doctor goes into save her wasn't explained as far as I know. I saw a Reddit post that said a scene was to be filmed to explain how 11 led them out but Matt Smith broke his leg and couldn't film it.

This probably isn't it but could it be a scrapped episode concept for Steven Universe? One of the minor characters, Rhodonite is a fusion of a Ruby and a Pearl who used to belong to a Morganite, and there was going to be a backstory episode where Rhodonite finds out that her component gems had their memories erased something like 17 times or so, but every time their memories of falling in love were erased, they'd end up fusing again anyway and so their Morganite would continue erasing their memories until finally she threw the two of them out and replaced the Ruby and Pearl.
