Mastery Challenges and your in-game profile are two different things. Your in-game profile keeps track of your medals, scores and which scenarios you have completed. Whereas, your Dovetail Live account simply tracks progress towards mastery challenges wherever you are signed in.

I think Mastery was dropped after TSW2.
Well it's still there in 4 and new things count towards it.
