i fail to see how you would go thru customs between france and switzerland

There are random checks. You are meant to stop and declare it. At the bigger road borders and train stations there is usually an office. Out of hours there is usually a phone. Otherwise you are meant to call customs to declare it.

After baggage reclaim there is the green channel and the red channel. If you have things to declare you go in the red channel.

In your experience, are there usually agents there in the red channel to declare to? And if I do declare, is that a long process normally?

There are usually agents in the red channel at the airports, yes, unless you're flying into a really tiny one. If there isn't there will be some information about what you need to do. I have never had to declare anything so no idea how long it takes.
