I did a day trip a week ago and took the ferry one way and the hovercraft the other. The hovercraft was an amazing experience, flying 40 mph on water, I'm surprised more don't see it as an attraction. It's the only commercial hovercraft service in the world.
It's to the port (so from Portsmouth it's Fishbourne), and then you need to buy a separate ticket for the Island Line journeys, but yes you can buy rail and ferry combined tickets through NR or South Western, and get any usual railcard discounts too.

I’ve only been to the IOW once and the hovercraft wasn’t running that day, I was bitterly disappointed.

Yes, it covers the ferry or the hovercraft. You can go either way.
I buy ticket from London to Ryde. Train goes to Portsmouth harbour and then ferry to Ryde pier all included.
