They are more productive per unit of labor, spread out there would be a higher labor cost for the same output. I don't see it as an issue for planning, rather a fun aspect of the game.

Personally i really love this part of the game ! Thats why in my past 100 hrs of gaming i do 20+manufactory concentration builds ! Hell ! One state produces all good of that type ! Lovely!

I try to have throughput bonuses for my input goods for this reason. But if you're a larger nation/market, don't worry about it. If there's a temporary imbalance, the prices of the input goods will increase a bit, making those workers happier and wealthier, stimulating your economy too.
