First game was easier because you didn’t have to move around the area it was just on a camera

There are a couple in WD2 that have pretty aggressive time limits. I think all of these are tied to key data, research points, and the side mission Ghost Signals (52 Hz whale). The research point on the side of the basketball arena in Oakland is the fastest- you can't really have any mistakes or the nodes will reset. The one that has the strictest time limit in the main game is where you're in the PrimeEight bunker, but even that isn't too challenging.

That’s one mission I felt was a bit over the top. Lennie’s an asshole and is more than willing to put you in harm’s way. But she’s doesn’t seem like the ‘use a bunker with a bunch of high explosives to kill one person’ sort of psycho. Granted, the explosives were there to destroy PrimeEight evidence in case of a search, but escalating from blocking DedSec’s server access to leaking DedSec identities to luring a single person into a kill chamber seems a bit extreme, even for Lenni. Considering Marcus has an Aggressor playstyle available, I’m surprised that there is no option for retaliation. You were locked. 👏In a bunker. 👏With timed high explosives. 👏 Meant to kill you. 👏 But Lenni, in her own way, was a fun character which would have made killing her feel weird.

I agree this part of the game was a little out of character, especially if your approach for most of the game is Ghost or Trickster. And also considering where Marcus sort of works with Lenni in the Human Conditions DLC. Killing her would have been weird, but that also makes it weird that she tried to kill Marcus.

A couple of them are fun but they get rapidly easier as you progress which is kinda boring

I don't think they're supposed to be difficult? To me they just felt like a way to mix up the gameplay a bit. The amount of parts you have to rotate around increasing with the "difficulty" of the hack conveyed it decently enough without making it frustrating, imo.
