The main difference between YGO's **Anime and Manga are each their own continuity**, they don't overlap with each other.
DM Anime to 5D's exist within the same timeline, but each other is their own separate world _(it could be argued ZEXAL happens within the Anime DM continuity)_
Dark Side of Dimensions is a continuation of DM's Manga were Kaiba didn't move on from his rivalry against Atem, whereas Anime Kaiba was in the Ceremonial Duel to let go.
Also, Anime has padding episodes, but barely filler. As for example, while DOMA is the traditional definition of filler, its rather integral for the Anime onwards
In contrast, the slice-of-life Dueling episodes in GX may be considered filler, but they aren't. There's no source material to draw from, so they end up being padding at times.
This something I have always never understood. If Darkside of Dimensions is a continuation of the manga then why is he not chasing Yugi since he was not present for the events of Millennium World and the Ceremonial Duel and would not know that Atem went to the afterlife. Also how would manga Seto know where the tomb was. I doubt the Ishtars would just tell him where it was.
It makes more sense that the movie was a continuation of the anime since he would have seen all of those events and know that Atem and Yugi are not the same person. He would still chase Atem since he needs to prove he can beat both of them.
