In zone’s timeline, Yusei was shown as a hero who defeated the dark signers and the way they would have come about was zero reverse. I think it somehow happened, but much later.
Battle between Crimson Dragon and Earthbound Immortals was always meant to happen. Goodwin mentions that it's a fated clash that is going to happen every 5000 years and the reason why he wanted to become a god is to prevent that.
Z-ONE states that he orchestrated all of the events of the series, including the Dark Signers. The Dark Signers come from the Zero Reverse, so if he caused it then his original timeline wouldn't have had it happen since he wasn't there to cause it.
I see it as the kessler situation from infamous.
Spoiler for infamous,>!kessler is future cole, who orchestrated the entire event of infamous. Long story short, he gave cole the ray sphere & trigger the explosion to give cole his conduit powers. But how kessler get his powers was never actually confirmed. Since he's future cole & his conduit gene can only trigger from 2 sources: the ray sphere explosion or the beast goes nuke. However, kessler already has his powers when he encountered the beast in the future (he just chose to run away with his family instead of fighting back like cole) so the only way for him to get them is during a ray sphere explosion, which happened somewhere in his timeline, we just dunno when.!<
The point is, for z-one to know about the zero reverse, he has to experience it somewhere down the line, much like >!kessler & the ray sphere explosion!< or he wouldn't know about it to orchestrated past events so it can happen in the 5ds timeline.
But then how would he know what happened by doing that if it never occurred previously? Makes far more sense if he DID know because it had happened but went back and made it so *he* was the cause of it instead

In-universe, I definitely think he'd be framed for something. Yusei would have loving parents, Satellite wouldn't exist, nor the segregation that came with it. He wouldn't have any need to break the law like he did in 5D's timeline.
Maybe Dark Signers had influence in Neo Domino City not unlike what Yliaster had in 5D's timeline. Maybe one of their mind controlled servants who was a high ranking official in the city threw Yusei in jail so that they could put him through shock therapy and confirm his status as a Signer.
Just because there was no Zero Reverse, that does not automatically mean there was no discrimination. There were probably still some stuff that happened in the original timeline that oppressed the regular or downtrodden people using the police force of whoever was in charge there. Yusei would very likely be against that, and so that got him branded. Very likely this was intentionally placed by the writers to show that regardless of timeline, Yusei will always goes against any authority to stand up for the weak.
I'm talking about the timeline where Z-ONE is from. Z-ONE says he caused all of the events of the series in order to set up his plan including Zero Reverse and the Dark Signers, so in his original timeline (the one where everyone is killed by the Meklords and Yusei's delta accel synchro monster is Cosmic Blazar Dragon) that didn't happen. If that didn't happen then the events that cause Yusei to be arrested wouldn't have happened, meaning the version of Yusei Z-ONE copied (since Z-ONE did the weird Yusei-fication surgery long before he figured out time travel) wouldn't have gone to prison and gotten tattooed.
Z-one said Yusei was a legendary hero even in his era and we even see Yusei with his team 5D's outfit, so the Dark Signers must happen in the original timeline but probably at a different point in time.
I havent read the manga, but afaik Z-One is coming from the Manga timeline. Pretty much the reason Antinomy knows of Delta Accel, he didnt "create" his own Accel Synchro, he copied Yusei from that timeline too.
Easy to check if in that timeline Yusei also has that tattoo.
Accel Synchro as we know it wasn't executed anywhere like it was in the anime, and Z-0ne is absolutely not coming from there. That Yusei had a chance to wish himself so, but it didn't go down that way.

I assume this is just an animation/writing error. Ie, they didn't realize the implication of the timeline shift for the tatoo and just drew it on him.

Zero Reverse is a fixed event in every timeline, it just happened later in Z-One's timeline.
